I have a 1990 Ford Bronco XLT, D44 front end with automatic hubs, I have a rotor that is making my pedal shake a bit but have been hearing a noise that comes in all of a sudden that sounds like playing cards in spokes. When you shift the transmission into neutral and brake hard you hear a loud pop and it stops, and the pop sounds like the drive shaft falling out. I am thinking the auto hubs are trying to lock out on their own and when I shift my weight to the front by braking they dis-engage.

stop driving around in neutral.  you won't get far.

seriously though. replace the warped rotors. repack/replace the wheel bearings.  see what happens.

I would pull your front wheels ASAP and take a look. Probably a few problems.

Well, I pulled the cover off the auto hub to start and the inside looks like it is packed just fine, the entire thing is covered in greasy metal shavings. Aside from pulling the bronco off the road I am thinking that the auto hubs are trashed.

Being that I have automatic hubs would I need to purchase a conversion kit to switch to a manual lockout or just buy the hubs themselves? I was under the impression that I would need a conversion kit but a jeep guy at the auto parts store said just to purchase the manual hubs.

three bolt auto hubs need a conversion kit to go to manuels, and greasy metal shavings are never a good thing. replace your rotors, hubs, bearings and races.
